Consequently, while Beerus slept for 39 years, Frieza was appointed as a god of destruction to destroy planets in his stead. Despite being ordered to destroy Planet Vegeta, he continued to use the Saiyans as “pets” to conquer planets across the universe. Frieza was compelled to destroy Planet Vegeta because he was also afraid of Beerus.

This means that Frieza had essentially two reasons for destroying Planet Vegeta, and they all coincided with his fear. He was afraid of the possibility of the Super Saiyan and the Super Saiyan God emerging to challenge him.
